What does the Torah mean when it mentions "sparks of holiness"

Just to clarify, when you say the "Torah," you don't mean the Pesukim. You mean the ספה"ק.
An oversimplified answer: Every Mitzvah we do sanctifies the universe a bit. When the accumulated sanctification reaches a certain point, Acharis Hayamim happens. The ingredient in the physical universe that allows this sanctification through MItzvos is what you refer to as "sparks of holiness."
